My mother is looking to buy one of these cars, because there is a doctor and long stretches on the road. Approximately 30 minutes per day on the road and again 30 minutes

We want a diesel, because it helps on the highway as hybrids.

Or do you want a TDI Audi A3 or VW Jetta TDI Sportwagon

What is better. The price is not a problem if there is more than 40K before taxes, title, warranty, etc.

I would be with the VW. The system is basically the same as the Jetta Wagon is manufactured in Germany and VW Parts are usually a little cheaper and more people work in the VW, Audi will not automatically get the correct mileage that the rate to 5 but still on 40 years.
